2002 4.0L showing 8 codes on the OBD2!

Okay! I'm new the ExplorerForum! First post ever. I have 8 codes...
P0316 P0300 P0401 P0430 P1131 P1132 P1151 P1152. Engine runs rough. 191k miles on it. Just put in new spark plugs. New fuel filter. New air filter. Had a leak in the intake manifold about 1/4" hole. Fixed that with a knockout from a breaker box and permatex. Sealed very well! Not sure what to do next! Any help would be appreciated! Thank you fellas!

Here is what the codes you posted mean,
PO316 - Mis fire code. The pcm detected a misfire shortly after start up.
PO300 - Random multiple cylinder misfire detected.
PO401 - Insufficient EGR flow.
PO430 - Catalyst efficiency below threshold.
P1131 - Lean exhaust.
P1132 - Lack of upstream heated O2 sensor switch sensor, rich bank #-1.
P1151 - Lack of upstream heated O2 sensor switch sensor, lean bank #-2.
P1152 - Lack of upstream heated O2 sensor switch sensor, rich bank #-2.
Since you repair the intake leak did you clear the codes & try it again?. Do you have a pic of the spot you repaired?.
 


















Would that cause random misfires though?
 












I do not currently have a pic of the spot I repaired. It's just after the throttle body. Right inside where the intake starts to divide in two. It looks like there was once a dimple on both sides inside the Y part of the intake. Like a part of manufacturing. And I did not clear the codes. I didn't know it would do anything.
