Water leak/bad smell 2011

OK, this is very frustrating. Took the 2011 Explorer back to the dearship after a trip back to Ohio from Texas. The smell coming from the interior was incredibly bad. At first they couldn't find anything and said ford told the to clean the hvac vents with some kind of "citrus" cleaner. Wife told them no, she has Asthma, and can't take the smell. After a day, the dealer called and said they took it through a car wash and found a leak in the right rear by the quarter window. The smell was "mold, I mean mildew" is exactly what they said. Long story short, they have had it 5 weeks, "sealed the leak", replaced some carpet and sound deadner panels (which they wouldn't let us see because they probably had mold), cleaned the rest of the carpet and head liner. Very frustrating, my wife can't handle any strong cleaner smells and thats what I think we will get.
Oh, did i mention that the original battery went dead when we were out of town and the keys were in the vehicle. Ford locksmith couldn't open it, sheriff had to do it. Really scratched the paint by therear doors and broke the door trim on the front doors. Dealer did replace the plastyic and "touch up" the paint.
And last but not least, the sync/navigation has nly worked since the January upgrade.
