Use a garden hose to spray it down and inspect. Mine leaks at the fold point in the middle, but not bad. You could always order some generic "D" shaped weatherstrip and re-seal it. If you really cannot find where, use something like Talc or Baby powder. Coat the inside bed walls, then spray. The leaking water will leave traces. Works good on body leaks as well and smells nice.

I have the same problem with my cover. I went to the dealership and he told me it couldn't be fixed I would have to look into a new one. I have been using Black Duck tape to blend in, but everytime I take it off it meeses up. I thought about using caulk or sealant, but will I have the same issues as the duck tape?

Gus Gorilla where do you find a D weather strip.

Is it the bi-fold OEM cover? If it is,as far as I know they are not meant to be completely water-proof. Ford did make a reseal kit for them, about $200. They may or may not still be available and are rather labor intensive to install. Individual seals are not available anymore.
Your Ford dealer needs to put forth a bit more effort to help you. Search part number 1L2Z9928550EB.

Steve, is this diagram from the Ford CD/DVD or the parts manual?

It's from the Parts Manual. The assorted part number text was added to the original breakdown. Easier for me to keep up with it that way.
