Question Starts, spudders, stalls & smells bad

I have a 98 Explorer Eddie Bauer 5.0 AWD aftermarket alarm w/ remote start. I have had it about a year. Every now & then after driving for a bit I shut the car off come back a little while later (within 15 min) & when it starts it runs rough, smells funny & stalls. If I give it gas it seems like nothing happens. After sitting for 45 min or so it starts & runs perfect. I have never had a problem while it is running or driving. I can't recreate the problem. No codes. I don't know where to start. It has happened about 8 times so far.
