misfire cylinder 3 detected and misfire 1st 1000 revs

Hope you guys can help me out. Im new here so let me start by introducing myself. Name is Ray and have had my explorer for 4yrs. it has 156000 miles and was running great till the trans went a few months ago. Got that replaced and now it runs very roughat an idle and when driving it sometimes shakes the entire truck. pulled codes p0303 and p0316. If anyone can give me some clue on where to start that would be great. Thanks

I would start by seeing why cylinder 3 is misfiring. When was the last time you had plugs and wires done.
