I have a 06 that I recently pulled the engine out (4.0l) to do the top end and when it came out the torque converter also came out and dumped fluid, once back together I checked the level as the Ford shop manual said. Now when it is cold and sitting in the driveway while in reverse it acts like it is going in and out of gear but once it is warmed up it is fine and did not do this before the repair.

Did I unknowingly damage something or is this another issue?
 






Sounds like you are low on fluid. Typically failure to maintain gear position is a lack of fluid. Once your fluid has expanded due to the heat of operation it is hitting the required level to hold your gear. I would have the dealer or trans shop check the fluid level at the specified temp.
