92 XLT 4x Rod knock ???

      I have a 92 4x4 4.0l 5-speed w/140K miles. The trannny lost all fluid & was replaced. I was feeling lazy & paid a friend of a friend, who does tranny work for a living, to swap the tranny & install a new clutch/pressure plate/throwout bearing/slave cylinder (No I didn't change the pilot bearing as no one in town had one, Mistake!). 2 days later I noticed a faint knock that got louder over the next 3 days until I quit driving it. It knocks at idle and both in and out of gear. The knock changes with RPM. I had 1 shop tell me that it was the motor, but I have also had a cracked flex plate on a full size w/auto trans make a similar noise. I am wondering if anyone knows if there is something to look for before pulling the tranny. I will have to pull it anyways if it is clutch related but just looking for input on where it may be coming from if it is not the motor.
