I've read through the forums about the factory amp and know where it's located. I'm installing a new HU rated at 4x55. I bought the harness adapter for it and also bought an amp bypass harness in case I need to use it. I've also already installed new speakers.

Am I going to have better sound using the factory amp or will I have better sound by bypassing the factory amp?

Bypassing for certain. The sound quality of the factory amp is garbage.

Your factory amp is 24 years old, bypass it, remove it, throw it in the trash.

Agree.....

I just did an audio install and even with just the internal headunit amp the sound quality is surprisingly good

Thanks for the advice. I went ahead and installed the bypass harness. The sound is legit.
