98 Ford Explorer Engine Replacement

I have a 98 Explorer XLT with a 4.0 EFI SOHC(VIN E) and would like to know if I could replace it with a EFI 4.0(VIN X) if I also get the ECU from the Explorer im getting the engine out of.

yes it will be a direct replacement. However, I THINK the VIN "X" computer will turn your 5r55e from a 5 speed into a 4 speed.

If you search 5r55e / 4r55e swap theres some threads on what you need to do to use the 5r in place of the 4r trans. But basically, the jist of it is; the 5r55e obtains its extra gear by using overdrive in 2nd, the 4r does not.

Would I have any drive issues with the transmission once the VIN X engine and computer is in?

I don't think so, no.
Definitely search the 4r/5r swap though, I think there's a couple of things you'll need for the trans.
