Bad Water Pump?
You bet. shouldn't be to painful on the wallet, have them do a coolant flush while you have it in. There could be some debris floating around, and coolant breaks down after time.- ChefNate

Adding a aftermarket amp and sub on stock system???
You really don't want to pull power from the stock amp because it's on a fuse that's not big enough for two amps. It's best to run its own fused power line, its only like $10. Not sure if I get you right, you want to connect a aftermarket amplifier to the new sub using the existing wiring from...- ChefNate

You would look for pitting or excessive wear where the bearing sit, don't know if it would cause noise or not. (Kinda sucks to go back in after you already changed them out...)- ChefNate

Bare with me, the differential is under pressure every time the car is accelerated, and not when it is coasting. speaker replacement with stock amp/head unit
Changing out the door speakers is easy and will improve sound quality. If you are looking for a little more bass you would want the rear speakers as they are given a little more ohms (bass power) than the fronts. Sounds like the rear dif, you may only hear the whistle at higher speeds. You could check to make sure the fluid is full, there is a plug in the back of it, stick you're finger in an and see if you can feel any fluid if not, you just fill it till it overflows.- ChefNate

Did you check for any code history the po May have deleted to get the check engine light to turn off? You may have to reset the computer after almost frying the system, ford can be tricky like this they always have backups so the small mistakes don't cost you a lot of money.- ChefNate

Bad Water Pump?
Should be underneath the water pump, a little gap or port but it may not be leaking "yet". A good way to check to see if the bearings are worn out is to use a stethoscope (or you can use a long screw driver or wooden stick with your ear pressed to it) to hear if it working properly.
