Sounds a lot like the 1st gear bump issues they had on the 2006 V8/6speed models, which were corrected by a software flash. Ask the dealer if your year/drivetrain had any such problems, and if there is a reflash available.

This sounds similar to my current problem I recently posted in regads to.

Bought an '06 explorer limited V8 with 108km two weeks ago. I also got an extensive 4 year warranty with $150 deductible.
Just wondering if the TSB update is a recall and therefore free? If the tsb update doesn't fix it, would the next step be to adjust or fix the band(s)?

Thanks!

Noticed the alternative fix is brass sleeves. What were the brass sleeves for?

Update
******
Seems my problem is I have to run through the gears manually so the computer can learn the proper gear shift timing.. everytime I start the explorer up..
Still tinkering though..

I found this interesting....
