98 explorer manual 1354 swap questions

98 explorer 4.0 sohc. I just recently converted to manual 1354 and then my truck started not shifting properly. The transmission shop said my rear diff has a speed sensor to run the speedometer and the stock transfer case has a speed sensor to talk with the computer. I haven't heard or read about my explorer using 2 speed sensors. Anyone have any information on this conversion on what could be going on?

As far as I know the only one you need is the one on the rear differential, it runs the speedo and computer. 96-97 had it on the trans or t-shirt.
