Changed thermostat..now engine misses

Just put in a new thermostat in my 98 Sport 4.0 OHV. No big deal...3 bolts. Put it back together...topped up the coolant and ran without the radiator cap awhile til the air bubbles escaped. Ran the heater on high...nice and warm. Coolant circulating...radiator warm. Checked coolant level and put cap back on. All seemed fine. This morning...engine running rough from start and worse upon accellerating. 2 miles from home, the check engine light flashed a couple times ...stayed on a bit and then went out. Still running like ****. Pulled off the ground cable from the battery awhile and reconnected hoping a sensor needed resetting for the operating temp. Running poorly yet but no CEL. Ran down to Autozone but their OBD tool doesn't detect a code if it isn't on at the time. What's wrong with my Exploder? I guess one of those Snap-On diagnostic tools can retrieve a code history....no?
 






You cleared the codes by disconnecting the battery.
