Need some 5r55w experts advice

Ok so a little background.2002 explorer 4.0 5r55w. A few months ago i did a motor swap do to broken timing chain ten. About 2 weeks after the trans wouldnt go in gear, so i figured we didnt get the torque in all the way and messed it or the pump up. So i decided to pull it and i replaced the torque, pump, and also found it had a bad O/D band, then put it all back together after flusing cooler and lines and cleaned valvebody and all that. Today after finally getting it all toghter it moves. During my first test drive i noticed the damn o/d light blinking ( already replaced one block) but it did not do it on flat ground, It only did it when i went up a hill, also at the same time the o/d light started blinking i noticed something else, it kinda feels like a miss but not in the motor???? Then i hit the gas and it kinda stopped??? It has got me baffled, so any advice on this would be much much appriciated.

ok this is what i was thinking, but can a good scan tool read codes for the trans, or do i need to go to a dealer or trans shop? just wondering, because i live about 30 mins out side of town and dont realy trust it to go that far.

Ok so update, the miss kind of thing fixed, was transfer cas kicking in and out, forgot i had diffrent size tires, and undid the brown wire mod,but pulled fuses and that problem is temp fixed. I also picked up a scan tool and the only codes i am pulling are po135 and p1131, wich i figured because i have a messed uo o2 sensor. Iy stil shifts smooth jist when u hit overdrive the light starts blinking
