So i installed a new alternator and the stock wiring would notreach the new location. I went ahread and did my Big Three wiring but now my battery dash light is on and i believe it is because the stock wiring runs through the fuse box and tells the compouter everything is working ok? What should i do if the stock wiring will not reach?

Add wire of the same size to the stock wiring & hook it back up. When I do the big 3 I always leave the stock wiring in place. By leaving the stock wiring in place your computer sees the correct voltage. I've never had a light come on with my big 3 installs.
