Rough idle and running horrible!

So here is my situation:

A coolant hose breaks and spews coolant in the motor, (mostly on passenger side). I take it in to the dealership since I still have Ford ESP extended warranty. Of course the dealer doesnt cover the hose and I end up paying for it. The problem is that when the coolant hose broke, the engine immediately started to idle very poorly and run as if it were on 4 cylinders ( I have a 99 2wd with the 5.0 V8). The dealer suggested that I needed a tune up badly and that some of the electrical may have been affected. Subsequently, I changed the plugs (which looked horrible) and wires. Reset PCM via removing negative battery cable. After the plug/wire install, the Explorer runs great and I was satisfied. Not for long! About 5 minutes in to the drive, it begins to start surging and idling horribly. Now it is running worse than before. CEL flashes then goes off. So now I'm :frustrate and :mad: I looked back at the paperwork from the dealership and see a diagnostic and code P0304. So is it possible that I may have a bad Crankshaft position sensor that would cause this? Or could it be coil packs? Anyone have any ideas? Thanks in advance!
