Vibration on acceleration in 2nd and 3rd

I have been having this bad vibration/shaking when accelerating in 2nd and worse in 3rd, I now my clutch was going and just 2 days ago had the new one installed (Centerforce duel friction+Centerforce T/O bearing+piolot bearing+slave+resurface flywheel) the vibration/shaking is still there. Could it be the new clutch has to break in or could it be something else, like my manual tranny?
 






my opinion of possible causes:

tire(s) out of balance

driveshaft out of balance

bad u-joint(s)
 






Yea I'm thinking its the rear ujoint, they just dropped the front in order to put the clutch in so they probably would have noticed if it was loose or bad.
