Wires behind the fuse box, what are they for?

There are some wires behind my fuse box and I was wondering what they are for? The pics are at:

I had a new engine put in and found a connector that wasn't plugged in. Just curious if these are suppose to go somewhere also.
 






They are the diagnostic ports - they should be unconnected in normal use- although covered.

When the scan tool is hooked up or a code scanner is attached thats where it goes.

For the bottom pic: The left one I believe is the octane shorting bar and the right one is the diagnostic port to hook up a scanner. The middle one is also a scanner hookup point.
