need some advice

i own a 2002 ford explorer eddie bauer. I recently replaced the engine. Since getting it back hasnt been running right, Rough idling. From a good source i was told they installed and engine from a 2001 ford ranger. Does anyone think there may be a compatability issue with the engine? both engines are 4.0l v6 ive done a scan and i am getting cylinder misfire codes and some oxygen sensor. Since i got the vehicle back i already replaced 2 o2 sensors before the cat still running rought. Any Advice would be greatly appreciated
