I recently intstalled an aftermarket stereo in my 08 explorer. Everything sounds fine, but I figured out that the speaker location is wrong. When I use the fader, “front” is left and “rear” is right. I checked my wire harness adapter, etc. and know that I didn’t wire it wrong. Is there anything else that could be the issue other than just a faulty factory harness? I will probably end up just rewriring to the wrong(right) wires.

So you had to connect the aftermarket radio wires to the aftermarket factory harness adapter right? And all those wire colors matched up, right?

If that’s right then you need to swap the passenger front and driver rear connections.

On the aftermarket wire harnesses connect:

Grey to Green
Grey/Black to Green/Black

Do this for both sides of you harnesses. Your changing 4 connections total.

This will fix your problem, but I’m not sure why you have this problem. Either the harness adapter or the aftermarket radio harness is miss pinned. I’d say it’s best not to worry about the why and just swap those 4 connections and be done.
