I fail to buy any of these contentions; an alternator is an alternator, generator of DC power to re-charge battery upon starting and then provide all power used by the vehicle. Have FUSE-LINKS been checked?- imp

In this day and age, the old-time failures are often overlooked. I would look for a burnt exhaust valve. This can be checked by holding a folding matchbook open against the end of the exhaust pipe. Battery drained - no parasitic current draw
An alternator itself can draw current from the battery when everything is shut off, due to faulty diode(s), even though they still allow current to flow to the system with engine running. Rare situation, though. I would substitute another known good alternator and see what happens.- imp

Is my trans fried?
Remove the top cover of the transmission and INSPECT the guts. It sounds as though internal parts are broken; if so, that should be visible. The transmission may be repairable.- imp

Gearbox gone boom.
The W and S were basically similar physically, and can interchange, EXCEPT second gear ratio was not the same in each, all other gears the same. Therefore use of the "wrong" one would result in confusing the PCM regard shift speeds in 2nd gear.- imp

Quick oil filter question
Tightening a bit beyond hand-tight using a filter wrench has never caused me any problems (or leaks). BUT, not much more than 1/4 turn. Loosening to replace filter later will be a bit more difficult. Lubricating new filter's rubber seal is important; use of vaseline is a good choice.- imp

Water Pump Bolt Hole Fix
Drilling deeper in any water pump assembly brings with it the chance of breaking through into the water jacket. If this happens, the bolt involved must be adequately sealed against coolant leakage, noting the coolant is under pressure.- imp

Do I need a special wrench to remove the locknut?
a 1/2-inch hole drilled 1-inch deep into the lug (deeper if necessary) then a long, sturdy cold chisel and BFH will easily break off the thin shell left.- imp

Rear end trouble
Yes, 200 lb-ft would be high in most cases, though I've seen other differentials go 150+ lb-ft with new clutch plates and springs. 50 is Ford's usual acceptability number when new.- imp

By locked in positrack, you mean one wheel cannot be made to slip by attempting to rotate it while up off the ground with the weight of the car on the other wheel? What does "larger bearings" mean? I maintain that first, bearing SHELLS are only HALF the bearing; the crankshaft journal is the other half. Help with tire size, please!
If a two-wheel drive, good idea! If 4X4 bad idea. 235/60R16 tire is slightly smaller than the stock 235/70R16. Mixing those sizes on a 4X4 will result in 4X4 AUTO trying to "kick-in" 4-wheel drive all the time, with disastrous results. 4X4s require ALL 4 tires be the same rolling diameter.- imp
