my truck since i bought it has a nasty miss on start up and while driving but will stop for a lil while once its warm but then will do it again and you have to nail the throttle to get it to line out again it has a fresh tune up and all what could it be

Have you pulled the codes? There may be a code stored even if the CEL is out.
