The timing of the light flashes is controlled by your RAPs. Have you tried waiting 30 seconds from the time you arm it? It will not flash until 30 seconds have elapsed. If even after 30 seconds it doesn't flash then either you don't have the optional anti-theft system or yours is broken. Do you have remotes? If not, then you likely don't have the optional anti-theft system since I believe they are part of the package. I remember reading that when Ford introduced their coded key system (Securilock?) that the anti-theft system became an option. Basically it means that all Explorers from '98 on up got the special key with the chip in it to prevent someone from hot wiring your vehicle. The optional system adds door, hatch and hood protection.
My problem was close to your and I just came to the conclusion that I spent was to much money on this truck to live with a factory alarm..Only spent $300.00 with an automatic starter, the relief I felt was worth the money

may be burned out...though ive never heard of an LED burning out....???
have someone run a code scan on it....some body electronics are diagnosed by the computer too....there may even be another test port else where.
