I don't own an Explorer, but am considering getting one since it fits my needs. I like to off-road in the deserts and that def requires good clearance and 4x4 capability.

One thing that concerns me: it appears that the newer Explorers' ground clearance isn't what it used to be. The 4W independent suspension in the back seems pretty low - almost as low as a typical car. Has anyone had issues with this, like scraping on rocks, etc when 4 wheeling?

You will have some issues with the ground clearance and lack of articulation, especially in the rear. If your looking for offroad ability an older X, especialy first generation (91-94) is going to be your best bet

that being said though, it is possible to offroad a 3rd generation x, and some of us have been crazy enough to do it: some pics of 3rd gens offroad

I really like the Explorer's cargo carrying abilities and the refinement of the newer versions (though I still have an issue with the gas mileage), but sometime recently they decided to add those hugh, clunker independent suspension bars in the rear. I look at Explorers on the road and wonder how that could go off road. As you pretty much said here, 'very carefully'...

I guess they wanted a better ride and figured 90+ percent of the owners never take them off road anyways.

You could go with like an 00 or 01 explorer. They still had the solid rear, had pretty good cargo space, and aren't that old. If mileage is what you seek, look at one with the 4.0 SOHC engine. Aldive on the forum here had acheived I believe 30-38 mpg with his mods. Search for his quest for 30 here.

Chris Glass is driving his built Explorer out from Tijuana to attend my Joshua Tree run. Maybe you could make it out and see for yourself how the Explorer does? It definitely goes where our Jeeps go and he still has room for his entire family and gear.
