i too had an issue with this. it only really happened when my subs hit, so i took some weather stripping and went around the edge of the window with it. it makes a tight close, sometimes you have to push against a bit, but no more rattles. yours sounds like it might be looser than mine was, but i hope this helps. good luck
My 98 has a thick adhesive-backed fabric-like material wrapped around the bottom of the U-shaped bar part of the latch that attaches to the window. This is the part that is grabbed by the latch inside of the tailgate. The fabric makes it thicker and draws the window tighter into the latch making for a better seal.
I am not the original owner so I'm not sure if this was added by the previous owner. I hardly ever use the window but I have had no rattles or problems with it this way for the last year since I've owned it.
The best way I can describe the fabric is that it is very similar to velcro with an adhesvie backing adhered around the bottom of the U-shaped bar. Probably not a long term solution if you use the window a lot. Perhaps a few wraps of some metal tape or something similar might do the trick.
I've got that fabric too, but the window is really loose--I can push it in and out almost a half inch when it's latched. There's got to be a way to adjust the lastch, maybe I'll just have to dig in and see what I find.
