Stereo Install Issues

So I tried to install a amp tonight with a buddy, and we both have installed hundreds of systems. Ok there was a aftermarket deck in there before to one that had sub control and remote. So I run all the cable probably the easiest install ever. Other then finding a spot to run power through the firewall, I will be re-running that. So we hook it up nothing. Found that when the remote wire to the amp on the back of the deck with the factory amp hooked up to get other speaker working. The thing puts out no sound even with factory amp hooked in. Is there a trick to these install, i didn't want to hook it into the accersory power. I could have tried it but didn't. Any help on this would be great.

Also the driver side speakers go off when I hit a big bump. Where is the factory amp located. When i was moving the carpet in the back it was wet. I don't know if its from a carpet cleaning. The dealer cleaned it up pretty nice for me.
 






I think the factory amp is located on the passenger side rear quarter panel. You have to access it from the rear hatch.
 






There was a tear in the wire insolation somewhere and grounding it out. SO thats fixed
