What ODBII device are people using to update the TCM and PCM and clear the transmission shifting tables? I have some rough shifting mostly around 45 mph. Accelerating through or decelerating down through there.

For my 07 SportTrac, I used a Mongoose Pro ($495). I think (don't quote me) that you could use their ISO version that's $295 or so, since J2534 is all you should to update the actual modules.
In addition to that, you'll need Ford's FJDS software and a valid subscription ($50 for 2 days).

Mongoose Pro:

If all you want to do is clear the tables and have the TCM relearn everything, you can do that with an OBDLinkEX cable and Forscan

Forscan -
$50 for the cable, and $10-$50 for an extended license for Forscan. The cable also comes with an OBDWiz software license and it might also allow clearing the PCM and TCM tables and adaptations.

The cable and Forscan with the extended license lets you tweak various things like DRL, oil life calculator, beltminder, autounlock, etc. in addition to pulling DTCs, logging WAY more parameters than any OBD2 scanner, etc.
