2001 4.0 codes P0402,P0301,P0171

Hello All,
I have been helping my neice with her 2001 Ex. Sport Trac. After reading through the threads, replaced the elbow everyone pointed out. That appears to have cleared the P0402 (egr excessive flow detected) code for now. I installed new plug wires and new spark plugs. I cleared the codes and started up the truck. Runs rough and starts flashing check engine. I plug in my code reader and it gives me P0171 (system too lean bank 1) and P0301 (intermittent miss #1 cylinder) I bought some maf spray, removed the mass air flow sensor and cleaned it according to directions. Coil appears to have a good strong spark on every cylinder. I decided to use carb cleaner to test for leaks, grabbed my can only to find it was empty. I have a few cans of starting fluid and was wondering if can use that in place of carb cleaner? I asked her if she had full coverage insurance on her truck and she said she thinks she does. Just in case !BOOM!

Here is a little history surrounding her problem. 3 weeks ago she took her kids from Northern California to Disneyland in Southern Ca. Before she left she had her oil changed and her air filter replaced. On the way home she said the truck started running like sh*t and the check light came on. It would do this intermittently and would sometimes flash, then would run fine. Unfortunately, she continued to drive the truck for two weeks before deciding she better have it looked at. I scolded her about not reading the owners manual and told her it is there to guide her and keep her from duing further damage to the truck and her wallet. I almost forgot, someone moved the upper radiator hose in front of the oil filler tube which kinked it, but she said the truck never over heated. I did have to add distilled water to it.

What step would you take next? If she damaged the cat wouldn't that throw a code for that? O2 sensor throws its own code as well right?
