2005 Expdition with 2006 engine?

There's a used 2005 Expedition for sale that has had the 5.4 engine & trans replaced with a 2006 engine & trans.
How can one know if everything is correct with all the emissions, fuel injection, electronics engine control, sensors, and transmission control stuff?
I think some of these sensor & things & programming, can change from year to year.
Is this something I should stay away from?
My county requires an emissions check.

05 and 06 use the same drivetrain; same 3v Triton V8 and the same 4r100 transmission.

I'm looking at another Expedition with a 4.6 and rust. It's 2wd,
I don't need 4wd. I just want something bigger and more comfortable with more towing capacity than my Ranger. Most any regular cab Ranger sized does not have enough leg room.
I'm reading so many stories online about blown spark plugs and damaged heads. It's scary.
