Throttle Body = very little gains
Stage 2 cams= Read my post about where i put these in my 4.6 and slowed down due to a MASSIVE loss in lowend tq
Exhaust= Good mod for the money.

Chip= Get a custom SCT Tune (which i can do). The BEST bang for the buck. A Tune really helps our explorers.

I have exhaust, tune and CAI. The biggest gain IMO was the tune and I used James Henson. He is a vendor on here and has tuned several Explorers. My exhaust consists of: removed third cat, routed 2.5" exhaust through a Flowmaster 70 in stock location. The exhaust seemed to help more up top and the CAI just sounds awesome sucking extra air.

Hoping to meet LSXkilr to see the power difference between the 4.6 and 5.4.

how much more power and what did you mode on the truck.
what the gain witht the tune.

My mods are: K&N Cold Air Intake (CAI), cat-back exhaust(FM 70 muffler, single 2.5" routed in stock location) and a tune from Henson (89,91,93 tunes). As LSX said, the tune was the most noticeable from the butt dyno.

I gained .5 seconds in the 1/4 with the tune (15.9 to a 15.4). I haven't run with the CAI yet and haven't had the tune revised for it. If I keep the Explorer, I will have that done and see if I can break into the 14's.

This is just another option. You can also give LSX a try.
