97 4.0 SOHC stumbles and shakes and makes noises 1

I just got my SUV back and the Check Engine codes have been corrected but the driving problem still persists. It idles slightly eradic at lights (fluctuates between 700rpm and 1000rpms) shakes badly and stumbles through out driving range. I also have a unusual noise coming from the engine compartment I think near the bottom.
the issues began 2 weeks ago unexpectedly and without any signs or warning.
so far ive had a tune-up and my injectors replaced to clear codes P0303 and P0305 misfire cylinder 3 & 5, its just puzzling me that it is running so badly without throwing any codes. I have test the ODB system to ensure its still working correctly.
ANY SUGGESTIONS before I take it to dealership?

Prior to going to the dealership, (not recommended to go there) disconnect the negative battery terminal cable for 5 minutes. This will reset the engine PCM and maybe it will throw a code at you.

and only going to dealership for the diagnostic seeing how I have already tried 2 shops
 






So I did that still no codes from ODB
And I think I have a tap in my engine now....
Drove it to dealership and they couldn't start it because has soon has I parked and turned it now when you turn key you just get one click.
This keeps getting better and better!! LOL
 






A click could be a bad battery or even an alternator that finally dumped.
 






I truly believe I threw a rod though...... le sigh

So what exactly was the problem(s) with your Explorer? How was your experience with the dealership? I regularly take my truck to the dealership (Honolulu Ford) and they charge about the same or less than independent shops here in Hawaii, with better service and peace of mind that certified Ford techs worked on my truck.
