Step one is to fix all the things listed as “bad” and “broken”.

Then do a full tube up. See what problems go away and come back.

A flashing CEL means you have a misfire, which can cause all sorts of issues, including shifting/transmission issues. Fox that first.

Quality plugs, quality wires, clean the MAF, change the air filter.

That looks like a to-do list for a mechanic.

How many miles are on it? Is it mostly rust free?

What engine?
If 4.6, why, you need at least plugs, and probably coils too. Bad plugs will cause missing, rough idle, **** mileage, and just generally less than desired performance. If V8, the coils failing will cause the trans to shift wonky, because the coils' close proximity to the trans electronics, the RF bleeds into the trans inputs and will make you swear the trans is failing.

Ball joints? They're either bad, going bad, or you're walking. Fix 'em.

The 4.6 is notorious for leaking manifolds. Either live with it, or spend some money to have it fixed and it'll be back in time. Then of course the headache of dealing with busted bolts/studs...

3 and 15 sounds like hubs and bearings starting to go. Fronts are a piece of cake if you have some decent sockets, and an impact. Rears suck ass, and you'll need a press to put bearings in the rear.
16 sounds like you need to replace the pulley bearing(s).

How many miles? If you're handy, most of this you can do yourself for well under a grand. Shop time by a guy who does this for a paycheck will quickly exceed what the worth is. Not a dig on you, just reality.

My '06 is about to take a break for a suspension go-through, struts, bearings, ball joints, rod ends, hubs, and then of course hoping my engine doesn't let go. Have a mysterious coolant usage problem, and to make that even scarier, it's not dripping anywhere. Nothing in the oil though...

MIne's got over 200K and starting to feel like the cats are plugging up. Gonna dig into that (pun intended) Friday to see if gutting them makes any difference.

I was losing coolant and could see any sign of it dripping/running anywhere. Turned out to be a hairline crack in the radiator that leaked very slow and the coolant evaporated before dripping occurred. I you haven't, look all around the seams of the radiator for coolant or dried coolant.

The title says 4.6 so like Thunderbird said, start with plugs and coils, hubs and bearing may be next, just those are the most common issues creating all kind of problems.

Quite so...I missed the engine in the title...d'oh!
