So when i am playing a rap CD my bass cuts out on the first hit of the bass. Its a stock stereo system for a 96 Ford Explorer Eddie Bauer. I did put a stronger 6 inch sub in the vehicle. It only does it for CDs so i am thinking it could be the CD player? it also makes some funny noise at certain frequency on CDs.
What is the other thing next to the amp in the back?

Does the replacement sub have the same impedence as the one that was replaced? I think the stock sub is an 8ohm, if you put in a 4ohm or a 2ohm, the amp is probably going into protect mode. The new speaker could be causing the amp to draw more power from the electrical system, the amp would "think" it has a shorted speaker and would shut down to protect the amp's circuitry as well as protecting the vehicle from electrical fire and what it would see as a short-circuit.

the funny noise that i hear comes through the other speakers and not the sub.
i am not sure what the ohms is of my new sub. let me see if i can check

It is possible that the CD player is going bad, you can try getting one from e-bay or from a junk-yard but if you are going to replace it, you might as well go for a new head unit. That way you have a warranty on a brand-new piece of electronics gear.

is there any way i can trick the amp into thinking the sub is a 8ohm instead of a 4ohm?
