Let me start by saying I need a some low end in my Ex.

Idea 1: Small Subwoofer mounted in the cargo pocket of the trunk. Basically making my own "stock subwoofer" I've looked at the kit on explorer express, and $130 is too expensive when I could probably make the same thing. I plan on getting some plexiglas and sealing off the front, and cutting a hole for an 8" driver. Probably the Rockford Punch 8" Then I would get a relatively inexpensive amp off ebay. I would hide the small amp behind the rear quarter panel, where the stock amp is. (or was) Total cost would probably be $200, since I have all the proper cabling already for this smaller setup.
PROs: Should add more bass to the system without going overboard. Fairly inexpensive. I have the wires, and everything will look nice and neat.
CONs: Might not be enough bass.

Idea 2: Big Subwoofers...but cheap, like the Jensen Dual 12" box with the Sony Explod Amp. And then figure $75 for wires, since I would need beefier cable than I currently own.
PROs: Lots of bass.
CONs: Twice as expensive. Sub will have to be removed when I load my PA system in the Ex. Amp would have to be put under seat. I don't already own the cables.

So what do you guys think?

you may run into clearance issues with the 8" idea, you may not. Others who have experience with the stealthbox and Q logic ones can help you more on that one. Either way it will be an improvement over stock. A 12 will definately have more bass but its up to you, test the 8 in a box pointed in the same direction as you would have it installed get in the drivers seat and see if its enough bass for you, if not, go with the 12" idea. For beefier cables I would suggest knukoncepts on ebay. Just search KnuKoncepts. Much cheaper than going say the monster cable route and is very high quality. 4 guage would be plenty but make sure your amp has big enough power inlets for 4. Then get some RCA wires from him as well and since they are subs you don't need to go expensive in my opinion. hope that helps. Speaker wire you could pick up cheap at a car stereo store for just a few feet. So it will be cheaper than 75. Anyway hope that helps man
