Dash theft light no longer illumnating and no alarm

i have a 1997 ford explorer with a stock ford alarm system. the truck used to illuminate the theft when locking the vehicle and after 30 secs it would flashing showing the alarm is engaged thats when if a door is opened it would sound off the alarm. well now it no longer illuminates at all except when you pull the harness out of the rap module then it flashes along with the whole horn and lights going off but not all the time will it go off. problem im mainly having is that the alarm isn't engaging any more.
side note(i replaced the rap module with one from a 2000 explorer and everything still worked then i unplugged the battery too soak the ends to get rid of the battery acid and 2 hours later it not longer illuminates) please help i need that alarm
 






any one please? my anti theft isnt working at all i have the keyless entry still using the interior locks, key pad. and remote fob. its just when i lock the truck it doesnt engage and the alarm will then not go off.
 






heres an update for the next person that views. yesterday i tested the fuses and relays that connect to the anti theft and those have power but i decided to pull the top harness out of the rap in the drive rear quarter panel and the alarm went off and the theft light blinked so i hit the unlock button on the remote and it shut off and i clicked lock and what do you know it armed it and the "theft" light went and then it started to blink. but soon as i plugged the harness back in it shut off so any one thinking maybe a grounded wire or cut wire? i seriously need help but the dealer in my towns wants to charge 96 dollars and hour just for diagnostics.
 






well a couple days ago i decided to check my wiring with the lighted running board mod i had previously done. I had seen the little cylinder in the door of the drivers side and that one of the wires had ran through there which i didn't know due to my neighbor ran the drivers side wires for the running lights which were also connected to the positive door trigger wires. well is what happened is he didn't screw down the bolt on top of that cylinder and didn't allow the harnesses to connect all the way cutting out the door cylinder trick to unlocking the doors as well as the anti theft part of the alarm system.
