Did you try tuining it up?

like its on 5 cylinders
Do you suspect a dead cylinder? Maybe time for a cylinder balance test? See my "notes on pulling EEC-IV codes" to learn how to get the computer to run a cylinder balance test. While you're at it, you just as well note any trouble codes that come up (I can't imagine with it running that rough that there wouldn't be something in the KOER test).

After changing the fuel pump, is fuel pressure up to spec, or are there still problems with fuel delivery?

Did run fine before the pump went out? you could have a bad pump or it may be installed incorrectly. Also, don't forget that fuel filter. Could be clugged

Have you replaced the fuel filter? also check the FPR.
