Im am new to all this. If I add 3" body lift with the 4" suspension lift I already have, and run 33s with an automatic trans. What would be the best gear ratio for an X that is driven in the mountains (highway) quite a bit to get to the trails?

Lift is irrelevant to gear ratio.
What ratio do you have now? What tire size are you running now?

If you are running stock 235/75/15's and go to a 33 thats roughly a 15% difference. If you have 3.73's currently, then to maintain that same final ratio you would need something like a 4.30 gear. If what you want is a little better trail rig/crawler ratio then maybe go with something like a 4.56 gear. That will give you a little better pull up through the mountains. That still leaves you at about 2K rpm at 60mph.

4.56

You can find the gear ratio by looking at the AXLE code on the driver's door sticker. Then go here to decipher the code, post it back here and we'll be able to answer your question more thoroughly.

This.

Whatever it came with stock is mostly irrelevant. The engine is the same no matter what, and will perform it's best overall with 33" tires using 4.56 gears (if it's not your DD and you're ONLY driving it to the trails, you might even consider 4.88 gears).

I 2nd 4.88s just the highway thing made me say4.56 i had 4.88s and 33s AND LOVED IT,but drank gas on highways!!

I run 33 inch tires on one of my Explorers with 4:10 gears, and on the highway i get 20 mpg + .
but if i was to do mountain driving up lots of hills i would say with a 6 cylinder engine i would want a bit more for going up hills to be easier on the transmission, like a 4:56 , and for more off roading 4:88's

Love my 4:56! on 33's

I agree with everyone who says 4.56. I have 4.88s with 33s and my Ex does not sip gas and is my DD. It is great off road though.
