HELP!!! 2003 Explorer 4.0

2003 Explorer 4.0
Details: 2003 Explorer 4.0, rough idle at stop while in gear (stop lights stop signs, etc...), shutter (more of a miss, hesitation) when driving at a steady speed, periodic lack of throttle response,after a few seconds throttle responds and the SERVICE ENGINE SOON light flashes for 30-40 seconds, then goes out (no codes present). This last issue is intermittent, but when the throttle doesnt respond the vehicle feels/sounds as if there is a BAD miss. Recent Actions: new Motorcraft plugs and wires, Coil Pack was changed, MAF was cleaned, TPS replaced (used one from an 04 at junk yard). Took to Ford dealer, tech kept vehicle for 2 days, tech experienced all symptoms (except he said no SERVICE ENGINE light flash). Tech drove vehicle home with Datalogger attached, no codes. Checked EEC V System-Passed, checked for vacuum leaks-Passed, Ran Power Balance, Swapped MAF with a known good one, all symptoms still present.

ANY IDEAS???? PLEASE HELP, I have been chasing this for 2 months now.

More Actoins: Cleaned the IAC and reset the PCM. Still no improvement. Also, I failed to mention, the motor is a NEW Ford Long Block installed in Feb. 2013, now has 14k on it.
