Help figuring out my Subwoofer alternator whine

I need help figuring out my subwoofer's random alternator whine. I took apart the whole passenger side paneling to try to figure out where the ground was and can't seem to locate it. I also bought a ground loop isolator and then realized my stock head unit doesn't have the RCA outputs needed. Can I splice into the wires to put it in?

I also tried to disconnect the grounds on the passenger kickpanel (pictured) one by one to see if they were for the sub, but none of them were (it never shut off). Attached are some pics of what I'm working with...it's an 04' Eddie Bauer. Please let me know if you have any ideas.

Ok-can anybody comment on this-what if I were to cut the black/orange wire on the sub connector, (which I am assuming is the ground) and re grounded it somewhere? Sure it would leave the factory ground in place, but it wouldn't be connected to anything. Anybody think this is a decent idea or am I missing something?

When did this start? Since it is factory, it seems odd that the noise would have randomly come about. Have you changed or added anything else electronically recently?

When I was back there I grounded an aftermarket amp to another set of grounds not shown, its on the 'D' Pillar. I believe that the fuel pump might be grounded there?
no problem with noise. . .whats the extra red wire for? looks like it on the enable circuit which was 6v.

I had a remote starter installed and I also installed an IPod connection so it could be either one. I'll disconnect the grounds I installed and see if that does anything-if not maybe I'll have to go back to the stereo shop and have them move the grounds they installed for the starter.

The red wire on the back of the Head unit is to power my IPod hookup. The red wire by the rear passenger door is to pop the trunk with the remote starter keyfob. I tried to disconnect it (trunk wire, not the Ipod wire)to see if maybe it had anything to do with it, but the noise still came back.

id look at that red wire behind the radio, maybe its introducing some grounding issues.

Okay will do. It's kind of strange, after fiddling with all the wiring it hasn't come around for a few days...maybe I moved a power wire that was too close to the audio wires?

That red wire behind the radio powers the ipod connection so it turns off when I open the door...do you know of any other wires I could tap into that would have the same result?
