im stumped replaced cmp sensor

So I recently swapped my 5r55e in my 2000 sport for a m5od... when I had the motor out I took a peek at my camshaft syncro because I had heard some squealing come from it when I got my motor back from the motor builder. When I pulled the syncro out it was fried no big deal got a new one from ford and installed it before putting the motor back in... I installed it 60° from the center line at top dead center... well when I got everything buttoned up the truck started no problem idle was great acceleration was great but there was a dead spot in my pedal and I got a p1309 misfire detection disabled but the truck was still running great! So after looking up the code and testing the circuit it was obviously the sensor which I had not replaced when I did the syncro... so I got a new sensor from Napa and installed it... now the P1309 code is gone! But my truck runs and idles like **** and I'm not getting any trouble codes what could it be? Any help is appreciated!
 






I'm betting the synchro is slightly out of adjustment.
There's a tool; OTC 6483 that will align it perfectly.

You could also adjust it by trial and error method,
but the retaining bolt is impossible to reach with
the plenum in place (as you already know).
 






Thank you for your response! I actually used the tool when installing the syncro turns out the number 6 cylinder fuel injector connector had a broken tab so when I was fiddling with the harness to get to the cmp sensor screws it must have popped off got her all back together and running smooth again!
