Low power erratic shifting

My son's 01 ranger with a 3.0L is short on power, shifts at too high of an rpm, high rpm for speed and shifts erratically. The engine went and I put in a short block. Still has the same problem. Plugs and wires are new, couple of people thought torque converter so I replaced that, also replaced valve body separator and upgraded the valve per ford. Replaced fuel filter and fuel pressure meets spec. There are no codes.

Live data at idle shows:
Calculated load 41%
stft bank 1 7.8
ltft bank 1 17.19
stft bank 2 13.28
ltft bank 2 -2.34
timing 19 (goes to 35 with higher rpm)
maf .77 lb/mn
bank 1 sensor 1 .28v
bank 1 sensor 1 7.81%
bank 2 sensor 1 .22v
bank 2 sensor 1 14.84%

Idles smooth but at some higher rpm its rough.
Vacuum steady at 16 increases with rpm
Can anyone point me in some direction?
 






Clogged cat might explain the loss of power. You'd think a code would be thrown?
Is the trans slipping, maybe the clutch packs are shot.
 






Checked the cats they were ok. Pulled the fuel injectors they looked ok but cleaned them up with seafoam. The fan clutch was siezed up replaced that. Sometimes had to pull up on the shifter to engage the starter so I moved the DTR a little.I don't know what did it but power is back and shifting is good.
