Megasquirt/PCM-ECU tuning

The next mod I do is Engine and Trans management and I'm looking for suggestions. I have found some plug-and-play junk that basically is an expensive box that lies about the air temp and TPS. I want something that I can control my AFR and ignition curve. I've been thinking Megasquirt, however I can't find anyone who has done it to a stock (internal) 4.0 so I'm looking... Trans management seems to be limited, but I can find them for huge $$. Here is my truck:

1994 Xploder XLT 4WD.
Custom CAI (not janky open element, actual CAI)
Pacesetter Ceramic coated headers.
Ceramic coated test pipe (no cats).
2 1/2 inch mandrel bent stainless all the way to the back.
Battery relocation to trunk w/ Optima Red Top in Taylor box w/ 2000 amp Moroso cut switch and MSD Lazer Volt/Amp guage - 135 Amp Ford Alt. Regrounded and custom wiring.
4" Tuff Country lift with AAL and Warrior shackles.
31.5" Discovery MT's.
2 Hella Fogs and 2 Hella Driving lights up front.
Extra (roof mount) piaa driving light behind for reverse.

Everything else is stock. 3.73 gears, which will become 4.56's (or close - depending on what stock carriers will take) soon.

So that's it... let the suggestions and examples roll (PLEASE)

Thanks man, that is a ton of info... a bit to weed through, but worth it. At least I know there is some people on the site that can help when I go at it.
