New transmission will not shift

Hello, and thanks for reading and seeing if you can help.
I just put a new 5sp manual transmission in my '91 EX Sport 2wd. Before I lowered it to the ground to put fluid in it I had it shifting into all the gears. However after I lowered it to level ground and put fluid in it, it will shift into all the gears except 1st and 2nd! Even with the engine started it does the same.
It has new: flywheel, pressure plate, clutch, and slave cylinder too.
Any transmission guru's that can help it would be greatly appreciated, thanks so much!!!!

Ok I got it to work. My neutral sensing switch needs replaced because it was damaged. And so when I put the little rod back in the hole for that, and the rod in the hole for the backup light switch, I think I may have got the rods switched since one is longer than the other.
I ended up using the longer rod for the backup light switch and I just left the rod out of the neutral sensing switch since it needs replaced. I then just screwed the old sensor back in place. Now my question is: will leaving the little rod out of the neutral sensing switch causing any problems? Just want to make sure that it won't, since that hole is empty now with just the sensor screwed in place.
