Question about driveshaft and transfer case..

Here's a little story I need help with.. Plz.

I bought a project 2002 Explorer 4x4 Eddie Bauer with a bad transmission. I picked up a good transmission from a junk yard but the transfer case on it was "Part Time 4x4" (It did not have the transfer case shift motor on it). So I swapped transfer cases (That's what junk yard's computer said I should do, as transmissions from the donor vehicle matches the transmission on the explorer I purchased, as you know junk yards have their own system).

When I went to tow the Explorer home (Prior to buying a different tranny for it) I forgot to mark the relationship of the driveshaft to the rear axle and transfer case, I other words I removed it in order to be able to pull the Explorer while rear wheels were on the road.
After replacing the tranny, and swapping transfer cases I reinstalled the driveshaft having absolutely no idea if it was in the exact same place where it was before I removed it, not even knowing which side was on the transfer case and which on the rear axle, let alone the relationship to both places, (I did mark the front drive shaft however, as it's a procedure I did later on at my shop)..

Now, tranny shifts fine, Explorer is drivable, but there's some sort of a "Noise", like a grinding noise coming from the front of the vehicle (Or at least it sounds and feels like it, more from the driver's side). I checked everything and even replaced the front driver side wheel bearing , but noise still exists. Now I am thinking if driveshaft wasn't installed in exact same spots, and making noise ?! It isn't really a vibration, it sounds more like a wheel bearing, but I replaced it. Any ideas how to reinstall driveshaft if what I did was wrong ?!
Also, did junk yard made a mistake telling me that both trannys could be the same and transfer cases are swappable? Just trying to figure out if the noise I hear now was there before replacing tranny (I had no way to test drive the car before replacing the transmission as tranny was shot), or noise could be coming from driveshaft, transfer case or whatever.
