I just took delivery of a Limited on Tuesday and noticed this exact same issue yesterday. I am wondering if there is an adjustment. If there are any Ford employees on this forum, please chime in.
Mine was misaligned on the passenger side about 1/4". My dealer had to fix it in their body shop. Perfect now, couldn't tell how they made any adjustment. I think it is relatively easy, but you will probably have to leave the vehicle. You might hold off a while, just to verify you don't have other issue, software update, or recall activity.
Dealer will adjust it. just mention it to them, they are aware of the issue. Mine is so bad that its actually denting the inside frame of the hatch, where it hits near the top at a body seam.

is the uneven fit in the left/right (lateral) direction or is it in the front/back (fore-aft) direction? My hatch has a hard time to close, sometimes neededing 2 or 3 attempts to get it fully latched.
I am glad to see that most of you already went to the dealer. For those of you who haven't I too recommend it. If you have any further problems with this issue please let me know so that I may document it. Sorry that I did not see this sooner. In the future, always feel welcome to send me a PM.
