Shudder and Shutoff

Hi!
My 2000 Explorer v6 OHV has been giving the shudders and eventually shuts down esp. when idling in drive. It happens especially after I drive it for 30 or so minutes then leave it off for hours, then cranking it up. There is rough running then spurts of excessive rough running of the engine then a shudder before it turns off.

I went to the dealer and had the EGR Vacuum Regulator Solenoid, DPFE Sensor, Cmashaft Synchronizer, and Camshaft position sensor and associated hoses and a gasket replaced. The machine behaved fine and idled quite well up until I cranked it up again. The shutoff issue manifested itself again and I returned to the dealer. They adjusted the synchro by 2mm according to the tech. I picked it up today and drove it 15 min to my house. I drove another 30 minutes to work and after waiting 3 hours went to a drive-through. It acted up again. The same thing happened several hours later driving to my house.

I had a check engine light appear so with no stops I made it to an auto parts store to have the code read. It read P1309 which the attendant said was engine ignition or misfire. Keep in mind this was while the tank was 1/8 full of gas but this should have not been an issue. The CEL did not go away even with adding fuel to the half-full level right after the codes were read.

I am wondering if I should fiddle with the dealer again or take it to an independent shop. Ideas on what this could be are very welcome.

I will let you know that three years ago I had to resolder the bundle of wires adjacent to the driver's side of the engine towards the front as the battery leaked acid and burnt the wires apart. I had no issues until then.
