Started Idling Rough after new battery

I had to replace the original battery in my wife's 2004 Explorer this afternoon. I first had trouble getting the car to to start firing after replacing the battery. Luckily my local mechanic is less than a mile from my house so I drove up and asked what the problem could be. He said we flooded it. It was close to closing for him so he stopped by and got it cranked and running.

Three hours later my wife and I get in the car to go to dinner and I noticed that the car has a slight rough idle. It runs just fine but at a stop light or any other idling condition, the car has a slight rough idle.

What could replacing the battery do to have caused this? The car ran like a top before the new battery today.
 






In case you didn't already know, when you replace the battery with a cpu that has KAM (keep alive memory) you must let it idle for roughly 10 minutes and drive it nicely for about 5 miles.

Since you didn't mention if you did this or not, flooding may have been possible, but if that were true and you're getting a sensation at idle, you may have fuel fouled a spark plug. If this is the case, you should inspect and replace. Please also smell your dipstick, if the flooding were true, the excess cranking has dumped unwanted fuel into your crankcase which will eventually wipe your bearing surfaces.

Also, you never mentioned the type of engine you have in the vehicle.
