Two Issues...

So today I noticed that I have a light knock noise coming from the rear. It's particularly noticeable at low speeds and is pretty rhythmic. Over the weekend I notices a squeak noise from the rear upon first moving the vehicle after sitting for 4-5 hours. it went away pretty quickly though. Does this sound like a wheel bearing? Also, I've read about drive shaft joints going out. Could that be a culprit.

Now for the second item.... I've had the hard downshift issue for a while. I also get a hard initial engagement of the trans when pulling away from a stop, but it's not that often. Over the past couple of weeks both of those issues seemed to get better. This morning I noticed at a couple stops that the truck didn't shift into first. it was in second when I left the light. Thoughts? I've read there is updated programming to help the hard shifting. I have also read that it doesn't work most of the time and that a new control module is likely needed. Control module costs $1000 - $1500???

More details on the rear end knock.

I noticed that at low speeds (costing along at 8-10 mph) it is the loudest and pretty constant. If I hit the accelerator it goes away immediately.

When I'm cruising at 35-30 mph and I barely hit the gas to keep speed, it starts and it constant. Not as loud but faster than at slow speeds. if I hi accelerator it goes way. If I let of accelerator, it will cluck 3-5 times and then stop.

When I'm driving at 35-40 and am coasting, I can kinda hear a sound like something is loose but it really doesn't knock until I barely hit the gas to keep speed.

Any ideas?
