5r55e input shaft not in all the way?

I got a junkyard 5r55e for my 98 SOHC 4WD. When I went to install it, the Torque convertor was out about an inch longer than it should have been. When I went to seat it, the TC bottomed out against the input shaft. after measuring with my bad (clutches gone after 200,000 miles) original 5r55e, you can see the tip of the input shaft is in about another inch.

it seems to be in there pretty tight, doesnt move in or out with average force. tapped with a rubber mallet, spun it and the output shaft to see if it would seat in further.

how do you normally install/seat/push in the output shaft of a 1998 5r55e?
is it possible to be a different trans? parts numbers on both the case and torque converter are the same, and there is even a factory tag with something like 98 4.0 on it.

anybody near scranton do trans work? ;-) thanks.

thanks for the quick reply.
my buddy and I spent more than an hour trying to get the input shaft to drop down. rotating it with hand pressure, standing the case up and rotating it to see if a gear was off a little, etc. it seems to be in there tight, does it normally move in and out, like to lock the torque converter or anything like that?
how is it normally installed?
 






You place the torque converter into the transmission with the shaft in place, then every half to full rotation will allow it to drop another notch into place. Maybe it's the wrong shaft or torque converter, or the torque converter might have internal damage?
 






yes, the input shaft is out about an inch too far, so the torque converter never hits the pump. it bottoms out against the input shaft. The replacement trans and TC look exactly like the original, there is a part number on the side of the trans and they are exactly the same. the TC has a painted/print screened? part number on the front, and those are the same. based on the two trans, it looks like the input shaft on the one is out 1" too far. is that even possible, or is it one piece with the gear and shaft as one unit?

are there several different TCs for the 4.0?
