Anti-Theft Starting issues

2001 Explorer Sport Trac
I have 2001 Sport Trac and recently replaced all bearing and seals in the rear diff along with the u-joints. During the process I was turning the ignition to the on position shifting the trany to neutral position so I could rotate the drive shaft and to disconnect. When the job was completed I went to start the truck and that’s when it would not crank over. I checked the battery voltage and was at 12 volts. The one thing I noticed even though the key was out of the ignition the radio was on and was able to roll the windows up and down along with all other functions working. When I turned the key to start there was hardly any resistance until I got to the position were the truck would normally crank over, instead nothing except the “BRAKE(!)” dash light would appear. I disconnected the battery for 10 minutes hooked it back up and the radio turned on immediately, the truck acted as if the ignition key was in the on position and that’s when I noticed that the Anti-Theft was flashing rapidly for about one minute and then go away, but still would not start. I took the key switch out since this is a simple thing to do and inspected the components there was no broken parts nor any wear and everything moved as it should. Did some searching but did not really find anything that is similar to my issue. Any help out there would be much appreciated.

I have a 99 that I just replaced the ignition switch in. The transceiver that's right behind the ignition I must have accidently broke in the process. I didn't even feel or hear it break. Same issue with the fast flashing theft light. Using the same key as before. Going to replace the transceiver tomorrow.
 






Just got done replacing the transceiver. So you know it's plug & play if you're using the same key. Also for this make & model you can't bypass it to add a remote start. Here's the Ford Part# YW1Z-15607-BA if any of you need it. 99 Ford Explorer Sport.
 






not sure if the transceiver is bad or not. did you have the same symptoms as what i had described above?
 






My theft light was flashing quickly & no start using the same key. Had a locksmith come out & try re programming. The code P1260 came up. He said when he's seen that it's either the key or the transceiver. He did try a new key. Still wouldn't program. Put the new transceiver in my Explorer fired right up.
